Marianne, Could you try executing the command from the Windows console/command shell? Just open up a new shell using Windows > Start and typing in cmd. They copy and paste the command:
*c:\Inetpub\tpp-bin\msconvert c:/Inetpub/wwwroot/ISB/data/121119YEAST/2DYeast01.raw -v --mzML -o c:/Inetpub/wwwroot/ISB/data/121119YEAST* into the window.
