If the same command worked on the commandline and not through Petunia then
the problem is not with the parameters but maybe with the system
environment.  Can you tell us more about the system you are running this
on?  The paths looks like windows and yet you attached params file contains
linux paths:

<note type="input" label="list path, taxonomy information">
/usr/local/tpp/data/parameters/taxonomy.xml</note>
<note type="input" label="protein, taxon">protein_database</note>


See if this works better:


<note type="input" label="list path, taxonomy information">
C:\Inetpub\wwwroot\ISB\data\parameters\taxonomy.xml</note>
<note type="input" label="protein, taxon">protein_database</note>
