Hi Joe, Thanks for your reply. It probably is a file size, yes (mzml file size is ~3gb). I'm using a virtualmachine (windows XP -32bt system) on an iMAC with 8gb RAM and 2.70GHz
I have tried to do it with the MSConvert software (the GUI from Poteowizard) and there's no problem, then I can rename the file and run it in TPP with no issues, so I might do that instead of using the integrated mscovert. The failed mzml has ~1Gb whereas the good mzml is about ~3Gb.
