Hi Sebastian,
It seems despite limiting the number of spectra, you still are running
low on memory when running Comet. I am guessing that the spectra are
high resolution and require a really small fragment_bin_tol? If this is
not the case, let me know. Otherwise, try setting spectrum_batch_size to
smaller values until the search can be conducted with the available
memory on your system. You can also save some memory by slightly
increasing your fragment_bin_tol, for example, from 0.02 to 0.03.

Calling comet in the command line causes the same erros. I already
limited the number of spectra searched at once as mentioned in a
previous comment regarding the Comet engine.
Other searches using Comet worked and I cannot see what is causing
this error.
i would aprreciate any help on this subject.
