A related weird part is that it looks like it's looking for (and presumably
writing) the output here:

   c:/Inetpub/wwwroot/ISB/data/parameters/interact.pep.xml

even though the input data was in

   c:\Inetpub\wwwroot\ISB\data\mydata\
