Thanks, we're checking on that now. But if you don't invoke the "t" option, what is the expected syntax that should pass to ProteinProphet?
Should it then do a PLOTPNG then since you're not telling it to do a NOPLOT? I noticed that xinteract doesn't have an option to indicate that you want to do plotting.
