The migrate definitely does drop the tables by default.  I guess what I
would do to be totally sure is:

1) Make sure the db is totally clean (if the cf server doesn't have drop
priveledges, the drop could be failing and swallowing)
2) cycle the cf server
3) migrate the DB, make sure the temp path is pointed to some new directory
that is empty

This should work. . .

Hi.

If the 'migrate' thingy does not work you could try exporting and
importing. This is essentially the same thing as migrating. The import has
an extra option that you can set to wipe out the database. I'm not sure if
the migrate link does this.
