Neil, When you say the webtop is acting funny, do you mean that you CAN authenticate through SmTest.exe? There's an article detailing how to test it this way, just search for SmTest.
I've had this a few times, and if cycling services didn't help, I had to delete and re-create the security context and/or userdirectory. This usually fixed things up - but PLEASE backup your userdirectory settings (in an ini file, name escapes me at the moment - SmDsQuery.ini?). Turn on siteminder logging through the console, and try smtest. It should at least verify whether siteminder if baulking, or misconfigured.
