On closer inspection of your pictures, the spring eye-holes look okay. I didn't see the inner loop at first glance.
Also on closer inspection, the plug on the bottom of the spring looks like a metal button which obviously can't come off and therefore must fit into a hole in the top of the diff. (It's funny how many little details one can forget in just a few months. Duh.) Of all the curious things in your pictures, the only thing that really looks off is the way the spring is bolted to the diff. It really must fit down into the slot and those studs really should be long enough without that extra long new bolt you've added. And it shouldn't take excessive force to make it fit, just a bit of proper alignment and it should go in with minor encouragement. Otherwise one would never be able to take it apart atain. Those studs hold the weight of the back end of the car, by the way, so they must fit right. The GT6 should have 6 studs, whereas the Spitfire has only 4. So if you can get that spring snugged down properly and if the flex joints really do straighten up when the wheel is raised (as I believe they will do), you are in good shape. All this is good news. That looks like it ought to be a nice car of the frame is any indication! Your messages not reaching the list?
