Almost forgot: my biggest gripe about Spyder right now is related to projects. F5/Ctrl+F5 should have an option to Run/Debug a default script for the project. Ctrl+F6 (run last script) covers it to some extent, but there's no "Debug last script" and no "Configure Debug" stuff either.
