When you say you rescan overnight I guess you must mean a "new & changed" scan. If the files were skipped for some reason then they won't appear unless they are updated in some way.
Take a sample folder and remove it from LMS server to your PC. Edit the files with say mp3tag by adding something to the tags. Replace on server.
