Are you running WHS v1 with the WHS specific version of LMS or are you running WHS2011? If WHSv1 are you using data duplication? I do remember some quirks in older LMS versions where you could have stuff disappear when just scanning for new and changed. When that would happen I would just do a clear and full scan of everything and it would fix it.
One other note and I'm not sure which version of LMS, but somewhere in the 7.5 to 7.7 range...
