I used Max2Play to install LMS which it does with the minimum of fuss. Since then, I have not used the M2P interface for anything else and have had no problems in using MYSQL, Apache, PHP to develop my own applications. Samba works fine as does SSH, from the command line things just seem to work like a standard Rasbian install. It even runs Plex very nicely on my pi3 which I am using to stream music, movies, my virtual art collection and all my photos. No problems at all.
