After plugin manager was installed - user were discouraged from doing manual plugins as usually they messed them up such as accidentlally install a plugin in Slim/Plugin - as the name seems to be the same. The "top level " Plugins directory is not touched. The Cache/InstalledPlugins/Plugins directory may be deleted (it is in Cache) so I think you are mixed up which "Plugins" directory.
