I'll look through the rest later.  A quick comment - the log show where
LMS is processing the Discovery packet. - if you enabled DEBUG does it
show what LMS sends out in reply ?

I think LMS uses a standard LOG package (which may provide that message)
and generates the initial log.conf.  Pref files are not intended to be
modified by users unless LMS is stopped as prefs are cached in LMS and
usually only read again after a LMS modfication.
Was LMS stopped when you change the pref ?

The top level drop down items are a set of prepacked settings of things
which originally I think would be used by Customer support to ask user
to set logging for initial diagnosis. They tend to be general and
"light". You must click Apply.  "server" probably sets "server" and
"server.plugins" to DEBUG - IIRC  are only "noisy" at startup and
database rescan.
