The browser itself shouldn't affect the saving of the preferences, so
it'd seem somewhere along the lines, the loading of the prefs file is
failing, and setting the defaults.

Would it be possible to send me a sample .pref file from 1.2.6, you
can remove any names and such, and if you have POP3 fetch stuff in
there, that can be snipped out too.

The data directory itself should be owned by the webserver user, and
read/writeable by that user only.

Yes, we make sure the file permissions don't get set to something
ridiculous and allow anybody to read them. After all, sometimes some
slightly sensitive information can be put in it, such as encrypted
passwords in relation to POP3 retrieval.

This is correct (if apache runs as nobody).

Well, I can say you don't have a second signature, and your calendar,
and notes files are both empty. Were they before? The default
preference file with 1.2.11[cvs] (which will be the same going back to
at least 1.2.7 and probably earlier) is 82bytes, so your files aren't
being reset back, just not being read properly by the looks of it.

This would appear to be so, as I said, only if it couldn't read the
prefs files.
