I think it's more than a matter of personal preferences. I bet if MS didn't 
come out with OE and it's obnoxious habit of putting an answer before the 
question (top posting) then everyone would be using the tried and tested 
method of quoting what you need and putting your response underneath what 
you're responding to.

Because the '>' is pretty much the standard now for marking quoted text, smart 
mailing programs would pick up on the '>' and automatically indent or colour 
the different levels of quoted text making it easier to see who said what. 
Removing it would mean losing this useful functionality. Changing it would 
cause incompatibility.
