Found out what the problem was, it was that the "top level" folders were not subscribed. Evidently my other mail client (mozilla 1.4) does not require subscription to folders which only contain folders, if the subfolders are subscribed.
Actually, in general I don't use subscription to folders , there is just an assumption that everything in ~/mail/ is a folder...
