Hello, thank you for reporting this issue. It is now being tracked at http://sumo.dlr.de/trac.wsgi/ticket/2868 As a simple workaround you can apply the diff without loading the .tll file (option -i). This will produce the expected result as long as your editing session did not modify signal plans or signal offsets.
