It depends on the case and what hardware you've installed. For
instance, my S900 will run just fine with my side case panel off because I
keep it in a black Chieftec full tower with a bunch of fans. However, some
cases are designed so that they move air over system-critical areas with
just a couple of fans (most notably the B&W G3, which runs much hotter with
the side panel open).
The S900 uses the same base chassis as most of the old Dell
Dimension XPS (I compared my s900's old case and a Dell side-by-side), and
you wouldn't want to have a hot hard drive mounted in the S900's secondary
HD bay (Dell's primary) and run that much with the side panel off, since
it's designed to pull air in through the front and over the drive. Without
a front case fan, that drive isn't going to get ANY air with the panel off.
My general rule of thumb is to not run machines with passive CPU heatsinks
with the panel off for an extended period of time.
As far as dust goes, I've noticed it doesn't matter much either way,
just keep it off the floor! I've found that 4-6" is not enough, get it on a
desk. If you've bought an air intake filter, clean it regularly.
