I'm having a similar problem.
History - S900 running 10.2.8 fine. Swapped in a G4 (Daystar) zif. Now, attempting to boot to OS X: -No startup chime. -Black screen booting into OSX -White screen booting into OS9.1 via option key/Xpostfacto
If I use the boot floppy created by the XLR8 CD I can Command +opt+shift+del the computer into finding the floppy and then boot into OS9.1, but two of the drives on my internal chain don't show up on the desktop (one is the drive with the OSX volume). And still no startup chime.
Running Apple Sys Profile: -it tells me it can't determine which SCSI chain has the boot drive. (?) -It knows the other two drives are there but not mounted.
Termination seems okay (last drive in chain and I assume the other end is terminated at the motherboard connections - is there a way to check this? or am I completely wrong about how to terminate internal drives?). Note again that this system was running fine until changing processors .
Removing the non-mounting drives doesn't change the Profile note about not being able to determine where the boot drive is located. But the system will restart into OS9.1 without any intervention from me.
Tried CUDA reset (both after the new processor and after removing the no-show drives). Zapped PRam. Sprinkled case with holy water. No change.
I assume the G4 is operating as it should - OS9.1 boots up much faster and the XLR8 control panel says everything is running as intended and all the recommended settings are made.
Any thoughts or suggestions before I give up switch back to the G3 zif? I guess I'm most puzzled by the missing chime at startup. All other system sounds are there... I'm heading over to the Daystar page to see if there is anything there.

Oh, I should also note that I had the carrier card updated by Daystar before doing this switch (10v caps switched to 25v caps to run the G4) and they tested the new zif with the updated board as part of the repair.

Just chiming in here. It sounds like the SCSI controller in the machine is going bad. When things aren't seen, it's usually a termination problem. Given that you've tried a good SCSI hard drive in there, that seems like the most likely candidate.
