I used to run setup much as you are. I no longer need OS 8.6 so at some point deleted that. Still have OS 9.x for XPFacto booting but no longer use that either.
As long as the files are not OSX apps you should have no problems using utilities on the non OSX partitions. Now having said that...Norton has really screwed up OSX support to the point they no longer even sell Norton Utilities for OSX other then Virus protection. Norton 5.x is old but maybe ok for using on 8.6 not sure what the cut off point is anymore. So not sure about OS 9.x . Nortons 6.0.4 the last version made for OS 9.x can be ran on Jaguar 10.2 disks from OS 9.x but should not be used with Panther 10.3 . Alsoft's DiskWarrior is the utility to have these days. It gives you a fresh directory which takes care of most problems. OSX disk optimizing utilities are not recommended by Apple. Reason given was they move files out of the "hot spot" on the disk. Which I take to mean it moves them to the wrong place. I have used Speed disk on Panther and it caused more problems then it was worth. There is a new OSX app called "iDefrag" costs $30.00 web download. It's not been out long but support is good and they are working hard to make it the best optimizer for OSX. Techtool Pro 4.x is not supported on mac's older then the B&W . I ended up doing a new install to fix all it messed up same with Norton System works for OSX. Sorry I can't be of more help.
