In addition to what Lee said, you need to modify your profile.ini file to point to the new location as described in

"http://kb.mozillazine.org/Thunderbird_:_FAQs_:_Changing_Profile_Folder_Location#Modify_profiles.ini_to_point_to_the_new_location_-_Advanced";


Maybe this is supposed to be done automagically when the migration wizard is run but I had to follow the instructions above to get it to work.

Be aware that his is a one time operation, that is, you won't have to do it again as new releases of SM2 become available. You only have to do it the first time you convert from 1.1.x to 2.0
