I don't know what happened in your case, but 'compacting' does NOT mean 
deleting -- compactly merely rewrites the file containing your messages to 
eliminate wasted space in the file.

Could you have received about message about DELETING your inbox, and you 
clicked yes, thinking it was asking about compacting? I often get a message 
asking to confirm deletion of an entire folder when I'm just trying to delete a 
single message (I guess that folder must have been selected inadvertently to 
cause that behavior).
