I had problems with 4.5, and now with 4.6. I'm using the latest SM also.
Any ideas what I can try? Do you know of any other good bookmark checkers?

That's the only one I know of that works with the newer sqlite database. You might try exporting to HTML and run that file in AM Deadlink.
