I don't know what the default is, but if you click the gear symbol ("settings") at the top right, and look under the category "Forwarding and POP/IMAP," the second item is "When messages are accessed with POP..." I have mine set to "delete Gmail's copy," which is sorta kinda true. Turns out those messages are moved to Trash (sound familiar?), where they reside for 30 days before they're really deleted (unless the user intervenes and manually deletes them sooner). But eventually they do get deleted.
Another oddity is that spam filtering cannot be turned off. Which is really annoying for POP users, because there's no way to check for false positives.
