If it's POP, there could be a possibility that the provider may have recovered content of your mailbox from a backup, and possibly in tandem with replacing a server.
Is it just deleted messages that you're having problems with, or are you seeing other issues with duplicates?
If you're seeing any signs of duplicates with non-deleted messages, press Ctrl-U to take a look at message headers, particularly the Message-ID: header. Chances are good that while content appears to be identical, the duplicated messages will have different Message-ID:, and thus, are different messages.
Any chance that you haven't deleted trash, and there's still copies there, of stuff that you're seeing as duplicate in your inbox? If so, that's another place where you can compare Message-ID: headers.
If problems are happening for duplicates that aren't identical from server maintenance activity, then your duplicates problem should be a one-off anomaly, because only what was in the inbox at the time the maintenance work happened would be duplicated, and once you've accounted for those duplicates, then anything new would not have a similar problem.
I'm not saying that this is why you're seeing duplicates, and it's entirely possible that the problem is something else entirely. But it's one possibility of why you may see duplicates for a POP setup.
