I've used MozBackup for years, including moving profiles from one machine to another, with SeaMonkey, Firefox and Thunderbird.
The abandonment of development shouldn't be an issue -- that just means no bug fixes, or new features. However I don't believe that core capacity is affected.
Ultimately MozBackup isn't really much more than a graphical front-end for copying your profile contents into a .ZIP-format archive. Yes, there's some nice features for inclusion/exclusion of specific parts of a profile (e.g., exclude cookies, etc.) but as long as there aren't significant architectural changes in profiles, I doubt that there's going to be any issues.
If you're not comfortable with trusting MozBackup, it's easy enough to simply copy the entire profile. For that, what you want is to copy the contents from %APPDATA%\Mozilla\Seamonkey\Profiles\<salt.name>\*
On the new machine, some advocate that you copy the .\Profiles\profiles.ini file, and ensure that the profile folders have identical names, but in my experience, that isn't necessary. I've found no problems with simply starting the profile creation wizard far enough to create the profile folder, and then copying the profile contents from the other machine -- it's not a problem, if the folder names aren't identical.
