You could try this, to see if it helps:
var svgtransform = yourelement.transform.baseVal.getItem(0);
// now you hold a live SVGTransform object, modify it and it will affect  
the element directly
svgtransform.setTranslate(x,y);

It might be faster since you will then bypass the string->matrix parsing.
