How does it look like on Mapnik, can you give permalink where you have
defined it so? 

 With counties I imagine how you can do arbitrary borders, dividing sea
between municipalities could become already too distant from the reality. 

One way to look it would be that OSM database could (should) be usable as
source (repository) of free GIS data, so if there is data for Estonian admin
borders, then after exporting it to some GIS tool this should be similar to
the original official admin borders, and not something which is
significantly "hacked" for Mapnik rendering. In the other hand, in short
term too ugly Mapnik image would be even larger issue.

 My idea was to try removing admin tagging (or just names?) from the small
islets and let admin border geometries to be in their official place. If
Narva city municipal border (and their jurisdiction) ends with riverbank,
and there is some "federal land" before state/EU border then this should be
like that in the map also. Similar thing with Tallinn and Aegna island
(which is part of Tallinn, Central linnaosa); Naissaar is part of Viimsi
vald, so it is quite a mixture there if you try to divide sea between them
reasonably. I've seen that on some maps Võrtsjärv has been divided between
counties, but in Maaamet latest data has admin borders on shoreline.
