This is a known taverna issue, t2 doesn't fully recognize extended
types. We have removed type extensions in our xsd files but haven't yet
deployed it on the production server (we have few other fixes as well
for the typed interface). 

A more recent version of soaplab typed interface is accessible from
soaplab test server, for example above service can be accessed using the
following url.

http://wwwdev.ebi.ac.uk/soaplab/typed/services/alignment_multiple.showalign?wsdl

I aim to update the production server this week, with the xsd extension
modification and other fixes.
