Dragging the boxes around is easy, you just need to remember the 
positions, as Alan pointed out. The difficult part is the routing of the 
arrows. When you move a box then any arrows connected to it also have to 
move - without auto layout you end up with arrows going through (or 
behind) boxes. If dot will just do the arrow routing then it may be 
possible - I'll check if that's possible.
