It might and might not be the case that other libraries can deal with it, certainly a good idea to have a look at how SOAP-UI deals with this. As fixing this would be probably 2 weeks of effort I've suggested scheduling this for after Taverna 2.2. I apologize that you won't be able to use the service. You could just try merging the includes to a single file, which should work - you can have an alternative WSDL going against the same bindings as long as the actual schemas match.
