If The Bat is already running, BayesIt does a pretty good job of picking up spam. But if I close the Bat for a few hours, and restart, most of the spam just goes straight to the inbox (i.e. BayesIt doesn't pick it up.
I have the Bat set to check for new mail automatically on startup, and mail comes via a local server (which means that checking is very quick - 1 or 2 seconds commonly). From this, I surmise that it takes a short time for the plug-in to initiate, and that the mail collection is too quick for it to catch up.
