The Incoming Filters work on first receipt by POP. So they are moved
from your several accounts to the Inbox of your primary account. From
there, the filters in the primary account don't work automatically,
because this account didn't receive the messages by POP. That's why
you have to re-filter.

This is by design. The only way to change it is by posting a wish-list
item and keep your fingers crossed.
