I only have one location for the executable. The spell folder is a
part of that. I keep my mail folder *completely* separate from that -
in fact in a tree off "My Documents".

No. It is more dangerous to use multiple executables on a single
mail-base. As I said mail- and spell- are not together for me.

Ultimately, yes that is a potential hazard.
In practice I have only had a problem once. On that occasion it was
likely that there could be problems and so I had a backup of the
mail-base to hand.

That's the sum of it. Unless you use two executables and two
mail-bases. I have 65k+ mails in my mail base - I can't run two
complete copies. Then again I've never found it necessary.
As I said, with a backup of the mail-base to hand, it is very simple
to back-grade a buff beta release and restore damaged data in an
emergency. Such an emergency has only happened on one occasion - when
the mail-base reformat 1.41->1.42 happened. At other times I've just
been able to reload a previous version/beta over a current beta when a
bad error is introduced. Again, this has been a very infrequent
occurrence.
