I have my accounts set so the sticky option is unset.  These pop up
windows always come up minimized or in the background with automatic
mail checks on my system.  When I manually check mail for an account,
the window does pop up, but a quick click of the minimize button gets
it out of the way.

Other than that, there is no way to prevent them from showing up.

The pop up windows are nice when you have TB set to minimize to the
system tray.  Then when TB is minimized and a mail check happens, you
can see what's going on.

Delete them from your account properties, and they should be disabled
for all your folders as well.  You will need to do this for every
account, but every folder within that account should respect these
settings. Note that leaving them completely blank may cause you
problems if you decide to use Address book or folder level templates
in the future.  Instead of leaving the templates completely blank, use
the following:

---New Message Template---
%Cursor
---End New Message Template---

---Reply Template---
On %ODate, %FROMNAME wrote:

%Quotes

%Cursor
---End Reply template---

Actually, you can replace the %Quotes macro with a regular expression
macro that will strip out the PGP-signatures and stuff from the reply.
If you want this functionality, replace %Quotes with:

%quotes="%SETPATTREGEXP=""(?is)(^-+ eGroups.*~-~>.*-*_->$\s+){0,1}(^-----BEGIN PGP 
SIGNED.*?\n(Hash:.*?\n)?\s*)?(.*?)(^(- --\s*\n|_{40,}\s*\n|-----BEGIN PGP

That should all be on one line.  It will also strip out the eGroups
ads as well.
