I've gotten around this by using a *Read* filter:
Filtering Strings:
Strings: \(PGP Decrypted\)$
Location: Subject
Presence: Yes
Actions tab: Check 'Delete the message'
Then once you decrypt the message, read it, then close it, it deletes
the decrypted copy and leaves the encrypted copy.
