Yes, this is a known limitation with using TB! and we hope that
functionality will soon be included to address this issue.

I personally use a specialised application for this. It's called
MailBag Assistant. It handles TB! message bases and offers all sorts
of ways to search for messages. It's however shareware.

Before moving to MailBag Assistant I had created an archive account.
Here, I created a new account just for storage purposes. This allowed
me to archive messages by manually running read filters with age
limits set for moving messages. I only opened this account when I
needed to find old messages.

Other ways are to create nested subdirectories. These don't always
have to be visible in your account tree and can therefore be
inobtrusive when collapsed. The disadvantage is from the point of view
of backing up. I regularly backup my active accounts and having
archived mail in them would lead to a lot of redundant backing up. I
therefore used the archive account method instead.
