I believe the directory structure has changed since the 1.5x days. It's been a while since I converted, so my memory is kind of hazy about this, but on my system the default master directory is a directory called MAIL inside the directory where the executable file lives. Your account directories should be inside that directory. If they're somewhere else, move them in there.
You can check and configure the mail folder directories by going to Account | Properties | Files and directories | Home directory.
