I just did a test. I marked all 81 messages in my inbox as unread
using the message dispatcher and then downloaded them in to an
empty local inbox. I did this once again. The total was 81 + 81 =
162 fine. But when i used the kill dupes command on inbox, it
deleted just 80 messages, leaving one dupe even having the same
mssage ID. The size was a little bit different tho it was the exact
same message. Is TB doing this difference in size or the server?

In the past I have seen TB deleting messages with same size but
which are different in From/subject headers.
