The 'In-Reply-To' header is used to assist with threading one message directly with another in terms of one being a direct reply to another. If the In-Reply-To header doesn't match, then the 'References' header is used. I have folders where the reply messages aren't with the originals and the originals thread by themselves. If there is no 'References' header, then threading by references would be extremely fragile, in that as soon as you delete a message within the thread, the thread falls apart.
