I do not have the problem anymore now, but I am still interested in
finding the cause.

I did not have this.
During mail check, I could use the rest of the program normally.

it took an abnormal amount of time for the small amount of messages in
the folder or that had ever been in there.

I checked what is going on when it is importing the mailboxes and saw
that this is the time when TheBat! creates all the temporary files.
However, TheBat! never takes care of a clean-up of these temp-files as
it seems. This could be a bug, or uncareful programming. Either way, I
think it should be repaired. (I will send a bug report on it).
I think this is what caused the problem in my case, as importing my
old email archives was one of the first things I did with TheBat!
