This might be a problem, especially if you use any kind of threading. I noticed that TB gets significantly slower (from almost instantly to over 2 seconds) when switching to folders that contain more than ~15.000 messages, although at least for me, once the folder is displayed, TB switched between messages instantly. How fragmented are your message bases?
