When you import template settings from your master template, it's going
to overwrite your user-specific variables if you have the "Variables"
checkbox checked. You can always choose to import everything BUT
variables to avoid that problem.
To take a slightly different tack on the subject, I highly recommend the
ImportUserVars plugin, which gives you more control over what you
import.

In this case, you could import everything but User Variable Definitions,
and what was set in your book would remain the same.
Another option that may work for you is setting up two variables to
cover the book title.
Example:
ProductName
BookType
In your case:
ProductName = Product-name
BookType = Installation and Setup Guide
In your colleague's case:
ProductName = Company-name Connector for 3rd-party-company-name
BookType = Administrator's Guide
That might give you a little more flexibility in your header/footer
design, and allow you to reuse the ProductName throughout the document.
