That would be the best way - just give them different names.
the alternative would be to change the prefix of the tables/entries - but
that can get confusing and if you are not looking at a massive install I do
not see the advantage.

just create joomlaDB1, joomlaDB2, etc with separate users with only the
needed rights for each db...
