It is too long ago for me to remember whether ы1 means that any word can have a 
hyphen after «ы», I am afraid.  But deleting the line, of itself, will not have 
any effect, since the hyphenation patterns will already be embedded in the 
format.  You would need to re-build the format after deleting the line to see 
if your change has any effect.  But as my earlier reply shewed, the problem 
does not lie solely in the patterns, since the problem disappears if one uses 
plain XeTeX and gives the appropriate \hyphenation rule for ны́не, yet giving 
the appropriate \hyphenation rule for ны́не using  XeLaTeX and polyglossia does 
/not/ result in correct output.  Also a pattern ы1 may not be relevant if the 
word in question contains ы́ (with diacritic) -- that probably requires a 
separate pattern.
