Sorry for the late reply.
True, PMX puts a \bye at the end of each piece; that is precisely the
reason for redefining \endmuflex in the cover file! I did another test of
the prescription given on p.13/14 of my manual, and it worked flawlessly
with me. Did you make sure that every part compiles separately without
errors (doing all 3 passes) ? (If you need more help, send the
sources, so one can check up on this).

PS. The prescription given in the PMX manual (Don's or mine,
    makes no difference) refers to concatenating the PMX output .tex
    files, NOT the .dvi files; so dviconcat (and possible
    difficulties with its use) have nothing to do with your problem.
