On almost any other ThinkPad, I'd be looking at software as well...but with 
T61/p and well-documented nVidia problem associated with them, I'd be willing 
to bet that we have already identified the culprit...

A 30 - 40 second freeze, because of software?  Gads. 
 
Testing the machine with another op system is a good idea, 
but I know a t60 which had problems under Windows, that 
some Linux ran OK on.  Getting to the depot repair place, 
they determined that the system boards disk controller was 
flaky.  But it did run under Linux; I saw that and concluded 
that sometimes, different OS's software pokes at things in 
a different enough way that subtle bugs and be found, or 
perhaps avoided.
