Since FF2 worked well for me and hearing about some bugs with FF3, I avoided it till now. However, with FF3 YourSearch results are indeed hidden in the background. On the other hand, I just tried FF 3.5.3 with a 13MB TiddlyWiki and a 'saveChanges' for such a huge TiddlyWiki reduced from above a minute to less than 10 seconds!
